He wanted to go by Flynn earlier on but when Skyler kicked Walt out of the house, he wanted to go by Walt Jr. again.
Also, the entire season 5, Walt and Walt Jr. became very close. Once he learned that his father's cancer was back you could tell he did 'worship' him a little. Regardless, both Hank and Walt were father figures to him.
You also have to remember that he thinks that Walt himself killed Hank. They don't know anything about the Nazis plus Walt implied that he killed Hank on that phone call.
